So driving to the gym tonight my truck starts clicking in 5th on and off. Get to the gym turn in and it's clicking in 1and 2 thinking it's just cause it's insanely cold I let the truck warm up longer then normal leaving.
Leaving it clicks in 123 and 5. It sounds like it's going away tell I pull in the gas station and it's really really loud. I park and go to back up and it's now doing it in reverse. Still not 4th. Pulling in to the driveway it's no longer a click it's a clunk. I wound up getting it in the garage and now it's doing it when I let the clutch out and rev it in nutral. Thoughts? Throw out bearing or is the tranny dead? No leaks and 4 th is quiet. I have been hearing some main shaft sounds at low speeds tho.

Sounds like you lost a countershaft bearing or the needle bearings between the input shaft and the mainshaft. Either way it sounds like internal damage.

Not a w but just read a thread on supra world about that.
http://www.supraforums.com/forum/sho...-gears-but-4th I feel the same at this point cause the clunk shakes the truck like the driveshaft was folded over

That would make sense that its a counter-shaft since it's not in 4th. Since 4th gear is a 1:1 ratio, the only load on it should just be drag in that gear. And therefore the bearings probably wouldn't have any issue with the reduced load.
