Does anybody know what the size of the door speakers on a 1999 Tacoma std. cab.

Check there. It'll show you what fits, and provide adapters if needed. I bought the adapters for my 6.5" components for my 98 regular cab from here.

I believe they are 6.75". At least that's what was in my '98. I put 6.5" in there and could only get like 2 screws in. To fit 6.5" speakers, you will need an adapter.

I am trying to fit Alpine 6.5" component woofers and the magnets are too damn deep

Are you trying to use the factory mounting holes, or did you get the aftermarket holders? I used the speaker brackets from crutchfield.
